The game automatically turns off mods when it updates, so when you start your game the first time you need to check the box to enable script mods again, and then restart the game. The next time you start the game all your mods should be back in your game.
As for broken mods, they need updating for most updates - it depends what they are, and if the new update conflicts with anything in the mods. But if you save the websites for the different mods you have, then whenever a new update happens, then all you need to do is go to them and replace your old files with the new one once they're updated. Modders tend to be pretty good with updating things quickly, often on the same day as the update.
I hope this helps!
Except that the button I would normally click to re-enable mods is unclickable. It's greyed out; clicking it does nothing.
I'm just glad I backed up my save files, because they're all gone. My game looks like a clean install, nothing in it.
Going to try repairing game and hope for the best.
I had this issue too. The enable script mods should be the one which is greyed out. If it is you will need to check the normal mods option first then that should unlock the other option.
Also my save file was ruined but after repairing the game it fixed it for me.
