With the MC Command Center mod, after you have deleted the mouse holes, you can remove the mod if you prefer, and it won't cause issues with your game.
Most of the objects are separate individual items I believe except the rats/mice which are tied to the holes. For the floor drain the goo may or may not reappear. The smells comes from the rat/mice pee leaving a puddle to be mopped which will spawn again in live mode, then that object needs to be destroyed.
I think the TLC apartment you are in though (21 Chic Street ~ fashion district), is the one with the chalk body outline. If you remove the outline a smelly odor will spawn later and you'll have to destroy that as well.
I removed the mod I used after I destroyed all the objects from all the TLC apartments in my game. I agree with rosemow you should be able to do the same with MC Command Center.
