Thanks for your reply, yes I ended up using a previous save file in the end. I only lost three days game play. It took a couple of days updating things after the recent patch. So I was getting into a muddle with it all.

@Marishaflea It sounds a lot like you saved the game when Mods/CC weren't enabled in Game Options. Try loading an earlier version of your save.
To go back to an earlier version of (“roll back”) your save, start at the Main Menu. Select Load Game, then pick from the list for the save you want an earlier version of, but don’t select Play. Instead, click on the disk symbol with a back arrow. This will show you a list of earlier versions of that save. Only the most recent times you saved will be here. Pick one and select Recover.
