No. The only thing you can do is make another mods folder and set it aside somewhere so if you want to switch mods, you can. I usually have a folder on my desktop for different mods to keep track of them when not in my mod folder (usually clothing, hair and makeup) and switch them out depending on the game I am playing. Taking them out won't mess up your game as long as you don't save the game without the mods; but since you can pick what save (and I think you can name each save?) you want to start up, it things so much easier. You should probably make sure you have backups just in case.
