do you put your CC in its own folders??
i havea ton of CC and i have folders for all CC i download i put them in their own themed folders with their own names so if my game starts to act up i know what the file is im sorta OC...

In the first year or so of the game the resource.cfg file in the Mods folder was not equipped to handle sub folders unless you manually configured it. Now it has been updated so it's no longer a problem.
