I don't think it does any harm, though I wouldn't do it deliberately. And of course the game won't pick up a new file while it's running. I think you do right to close the game as soon as you know you've done it, to be on the safe side. Though personally I wouldn't save under those circumstances - depending how important that particular savegame is.
