Not all Aliens are in disguise. Particularly on Sixam they will never be in disguise. Also when visiting the Lab the visitors will rarely be in disguise. Some of your coworkers may be. Upgrading the Satellite dish makes it possible to reveal them. Also talking with them may reveal them.

If you create one in CAS you can select clothes both for disguise and normal alien outfit.

In game you can then order them to wear their disguise or the normal clothes.

It's out in the world that they aren't in disguise they'll come into my bakery or restaurant still in alien form and I cannot change them into the disguise without playing them.

Once you have met them they will turn up every where and you are right only those you control can you order to use their disguise.
