I tested this in my game and I'm unable to duplicate the issue.
I tried placing houses to Brindleton Bay, Windenburg and Newcrest from the gallery and also added the lot trait to an empty lot.
They all stayed as they should when I played a different household.
Could you try on a fresh save that never saw any mods and see if you can duplicate too ? Also in your affected save, is there anything special you did ? I tried going traveling with my Sim, saving the game and reloading from scratch.
Did you have different houses on these lots before and were they ever non-residential ?
