Have you Cleared the game's Cache Files after deleting Mods/CC?
Try clearing the cache files BEFORE starting the game, with MODS/CC Removed and see what happens. If things work as expected, then you can see about Updating Mods/CC then adding them back little-by-little once they are updated.
