You can absolutely do that.

You are allowed up to 5 nested folders.

Only excpetions are script mods. For those only 1 folder is allowed (so if you're using MCCC for example, you can make a MCCC folder and put all the modules of the mods in there but that's all)

For everything else, you can sort however you want to (and it's strongly reommended)
