For once a solution I actually like! Well done! I'm not sure the ISP solution offered is possible within the game as EA control much of the initial access before the game launches (the login process is the prime example here where the process is beyond the control of Envision - we wouldn't have had the issues in May if they did control it). However I do like the 'solo' kill bonus idea. I'm sure in a war it can be prevented by an enemy going around and attacking a cluster of forgotten bases to damage them and leave them burning via alts. A check could be made to see if the 'previous attacker' was an enemy or allied alliance member, also a time period could be used to decide if the bonus is available.
No matter what is done however there will still be players who will put their minds to circumventing the intentions and/or find another exploit to cheat with.
Smaller alliances would probably just introduce a larger collection of alliances being allied together. With 50 member alliances, 3 or 4 alliances are used totaling around 200 members (some of whom will be inactive). With 20 member alliances that may reduce a little to 150 but be much more difficult for an overall CiC to manage.
