My list:
1. Springfield Heights buildings are the worst for me. Too many and too big. And like you said, they can't be stored without taking a loss on bonus percent.
2. Death Mountain. I don't remember what event it is from, but it just does not fit in. I like the look sorta, so will continue to try to make it work. So far, it is off to the side looking silly.
3. The weird items, like the printer, the Thanksgiving round table, the car cruncher robot (huge), and lots more. I'm always hesitant to store them for fear the hidden bonus will be affected.
Mostly, I can find a way to use everything eventually. But SH is just awful.
