Yep....that is your ONLY option - realign the whole system. I had to move 600 rail sections to get the tunnels to work properly. It only took about 3 hours so it's no big deal and if you want rail access to SH, you gotta bite the rail and do it. And while I'm talking monorail, you need TWO of the new SH bridge sections (20 donuts each) to bring rail service to your northern frontier. Pricey, but worth it. My main line now runs something around 9 minutes (including stops).
