I'm also experiencing this issue. I even tried to use the 'debug - new cow' from testingcheats and it suggests there's an animal in there as the food disappears but when I delete the shed, the animal in the inventory appears and is 'starving' and 'dirty' despite not being seen in the game elsewhere. I've got a lot of llamas and cows stuck in my inventory now.
