I keep attempting to use the alien eyes on my hybrid Sim (alien/ science baby with grim reaper), and her eyes won't stay as her original, which was the alien black eyes. Is there any way to get them ...

No mods either, my game is completely vanilla. And it doesn't happen with aliens born from abduction, but does happen with any type of hybrids with Aliens, including if it is a regular Sim and and an Alien.
