Cerberus isn't against aliens. They are for humanity. There is a difference.
Cerberus is not against using aliens to move humanity forwards. That would include funding for the initiative to save the humans involved. Having aliens around in this case actually helps the humans involved because they each have their strengths. Cerberus specifically pointed Shepard to aliens who could help her un ME2. What they would do is make moves towards putting humanity on top.
So if we are talking about conspiracies... lets look at the fact that the benefactor seems to have been communicating with the Kett and that somehow its the human ark that crash landed on Meridian- putting humanity in charge of what's likely to be the most important tech in Andromeda.
Out of all the groups we know, Cerberus is the most likely to have manoovered the entire thing to put humanity infront while the other aliens are still around to help assist with their ongoing survival.
While I am at it - lets not rule out anyone who was in ME3.
Its very likely whoever provided that funding could have had access to all of the technology that created the arks and clearly they have money.
Whats stopping them building a smaller, faster ark and not only over taking the other arks but beating them to Andromeda?

I'm just going to say - it probably isn't Shepard. Although... if you do destroy with enough troops he survives, and it is a fast ark...

I don't think for a second we will ever see Shep un andromeda.
Too many issues with that. Other characters might be possible if they aren't crew or LIs. Anything else would create too much of a shitstorm.. not worth the hastle.
TIM could have been reconstructed in an ark on the way to andromeda. Maybe even easier than Shep if his body was retrieved soon after death. Or any number of other ME3 characters.
The ending of ME3 pretry much made any future Shepard - thats actually Shep and not a copy pretty well impossible, to many variations.

Alec didn't die - he just made a series of pained faces and then ran off. That's why you never see his body. He was really an Ai that was created by TMI/Miranda that created an AI of it's own. The mirror facing a mirror reality that we'll never get to the bottom of.
