We will be looking into this issue.
What system are you using? (PC, PS3, Wii U, Xbox 360)
In the mean time, if you purchase a pack that grants you an upgrade to any of those weapons, before purchasing another pack, or starting another game, restart your ME3 client. This may either correct the issue, or potentially grant you the upgrade you received.
Let us know if this works as a temporary work around while we look into it further

It dosen't work at all. I just completed this weeks challenge & unlocked an N7 Eagle upgrade. Maybe this issue could make the next game patch update.
I cleared my cache. I don't know if that was the problem but if it was it worked. After completing this weekends challenge I unlocked the level 2 Eagle pistol upgrade. I also just unlocked the level 2 M99 Widow as well. As far as I can tell the weapon upgrades are working now. Thanks for the suggestion. You guys have been a big help!
