My concerns revolve around 4 big subjects, and dozens of smaller loose ends.
What and who created the Scourge?
Who created the Remnants and where they are?
Who are the Kett and what they are after?
Controlling the Meridian ... now what?
Rest of stuff:
Quarian ark whereabouts (which we can miss, if never listening to the transmission)
Impacts upon our choices: friend/enemy Tchuchanka, military/science Outposts, save/not the Moshae, save/not other Pathfinders, who's the Initiative chosen embassador
Lingering in orbit Architects' demise/salvage
Knight's cripple son's revenge
Charlatan: next chapter
Benefactor: hoping it's not an Illusive Man's clone
Other less impacting characters you decided their fate
Curing our mother
Exaltation: all kett leaders use it of just the Archon?
More memories to unlock? A flashback into Alec's past and learning from it
How will the siblings interact thereon in
Eleedan's sand worm: optional boos in a DLC?
How Alec got hold of Geth intel?
Will the geth make an appearance?
What of that Ancient AI and her context?
Liam going to school to learn proper English pronunciation
Will Pathfinders be the focus now that Meridian is under control, or will they move into a militarized initiative due the lingering threat of the kett and protect their cluster?
Will Addison's face cease to be tired by then?

Also, keep in mind that there's been hinted that Andromeda may stand alone, not as a Trilogy. They can very well go into time like 10-20 years to start a trilogy, if they don't kill the franchise with lousy decisions and priorities.

Mum died before the Arks even departed, so this would make no sense and there is no reason whatsoever for the Geth suddenly appearing in Andromeda.

While most of the early memory unlocks were 'nice', the final one is good, plus the audio logs that come with it are a nice touch, linking back to ME2 and ME3 events... but again it provides more questions than answers.
As noted by a previous poster, I wanted to know more about the 'Benefactor' before the game ended. There is something that is hinted though, through the logs mentioned above:
The Benefactor(s) knew that the Reapers (or something of that magnitude) was coming, so they financed the Andromeda Initiative... probably to save their own lives. That means they are hidden somewhere in all those cryo pods. But their motive for having Jien Garson murdered is unclear.
