Happened to me at some point in the previous Arena season, I had like 100+ gems one day and then the next day I had 300+ gems, but indeed as you say I also got 1000+ season points so it skipped the 1000-mark season reward. But hey, I was glad for the ~200 extra gems so I spent them immediately just in case the "problem" would go away. 😄
