SWTOR support helped me:
"Please finish creating your legacy by entering a legacy name when you press "Y" ingame. This might cause issues with some unlocked functions." After entering a legacy name and restarting the game all upgrades are working fine 🙂

@proxos666 Thank you! Unfortunately it does not appear in inventory - on the map it already says I have level 2/3 of Quick Travel Upgrade. It seems to be technically active, just the cooldown tile did not change ☹️
