A handicap based on GP difference could solve this. Each 500,000 GP difference is +25 banners for the other player. 4mil GP vs 2mil GP before the match even starts the score would be 0-100 and the 4mil GP account is responsible for clearing that gap with their more developed roster. This is essentially how golf is done in leagues around the world and it works just fine.
