Presumably the update is meant to fix that so he only regains the amount of protection described in his abilities, and only under the conditions described in his abilities.
It isn't a nerf, a change to the way his ship is supposed to work, or anything like that. It's just a bug fix to eliminate some drastic misbehavior on the part of Biggs' ship.

They "fixed" him a while back because he wasn't regaining enough protection, only they broke him when they did. The bugs were as lisztophobia has stated.
They actually had to do multiple bug fixes on his ship recovering too much protection too. They only took care of one thing they broke at first.
Not that my experience is conclusive, but if my ship battles yesterday were any example, they finally got him working properly after this last update.
