I collected the token. It said I received it. Where did it go and what does it do?

It upgrades a separatist character to 3 star, gear 10, ability level3. Just check if you received in the inbox

Which store? I logged in to both web store and the in game store and didn't see anything

It's webstore, scroll down, look for characters tab, then click. Should be under it
