Geo tb fleet mission fleet commander ship problems?

Everyone is starting to notice the fleet commander and the fleet commanders ship isn't your own. Is this a visual problem or are we given a non maxed thrawn and tarkin ship on purpose? Don't recall seeing it doesn't use our own shop to do the combat missions.
