So here's some further data on the problem. Our guild was created by someone in the UK time zone, but the leader is now on Pacific Daylight time.
On Sunday we received credit for only those members who reside in the UK; for the rest of the members the guild management screen shows that they generated 600 raid credits, but our guild's raid bank did not receive a corresponding increase in currency.
On Monday we only received credit for one member, who once again was in the UK. The guild management screen indicated that all but one of our US members generated 600 raid credits, but our guild did not get credit for any of that. To further complicate matters, 10 of our European members spent more than 600 energy (we can see this in the cantina guild activity scores), but the management screen says that they did not generate any raid currency. In total, we lost over 29,000 guild currency.
So far today we've received credit from about half of our members in the UK. Oddly, the five remaining members in the UK did not receive any credit for the energy they spent yesterday. Again, we can see they were active and spending energy from the daily guild activity scores, so we know that the guild management screen is wrong.
So it appears that there are multiple bugs here, those bugs appear to be tied to time zones, and they don't appear to be having a consistent impact on raid currency.
