Not if it's done right. If there aren't huge differences between prizes for the winning and losing guild and the matchmaking/tiers are done correctly, it could be set up in such a way that it wouldn't "force" people to migrate guilds.
Hopefully, there have been some lessons learned from the AAT (and what that did to guilds) and tournaments (and what that did to player dissatisfaction). If not, than sure, it will be chaos, the forums will burn, guilds will be ripped apart, some people will threaten to quit, dogs and cats will be living together - mass hysteria. Then, after a few weeks, we'll all still be playing. Because Star Wars.
There is absolutely no reason this has to rip guilds apart. A good matchmaking formula will pit guilds of roughly equal power against eachother. Guilds consolidating will just cause them to get paired against other whale heavy guilds. There are so many ways for GvG to go right or wrong, but this is one that should be easy to get right.
Total roster power of all guild members would be a good number to use to pair up guilds. Make it so that when you start a GvG you will randomly get paired with another guild of similar power within a certain margin.
