Matchmaking is done after people sign up. So is it that a guild of 40 participants who is matched up against a guild with 50 will simply have the better rosters?

Yes that is the general idea that leads to issues. The larger the gap between number of players joined will result in an increase in the average player GP of the guild with the lower number of players.
