General Grievous with the Malevolence/Invisible Hand or his personal ship Soulless One, Mandalore the Ultimate with the Jai'galaar (before the kotor era, mandalorian wars), General hux with the Finalizer, U.O. Statura(akbar already for rebels) with unknown ship (i couldn't find), Jun Sato with the Phoenix Home,Hondo Ohnaka with the Pirate Saucer Mothership, Thrawn with the Chimaera those are some flagships that i found that was could if they was in the game :P
