I don't think that Sister would realistically be a character in Star Wars, period. Not because a galaxy far, far away can't have trans people, but because the kaminoans would have have seen her as defective and terminated her. Unless she became trans after the war started, in which case disregard this reply.
Regardless, you should never compare sci-fi to real-life.
If they would’ve terminated her, then why didn’t they get rid of Clone 99?

If you shouldn't compare sci-fi to real life, why are you advocating for a trans character? I'm not against the concept, but you're talking out of both sides of your mouth here.
They didn't get rid of 99 because that was a machinery problem - he wasn't fit to fight, but he could still oversee training and be a janitor. Sister would have had, for lack of a better term, a mental issue. The Kaminoans knew the occasional physical mutation would occur, and even capitalised on these effects when creating the Bad Batch, but a deficiency in the mind would have been an unacceptable error - for example, disloyalty to the republic, madness, lack of cognitive function, too much independence, violent tendencies, and yes, a desire to identify as something different. This would not have met the quota that the Kaminoans sought for, unless Sister hid her identity or, as I said, before, decided she was a she after the clone wars broke out.

Well if you're not against the concept then this shouldn't be an issue for you. We want more diverse characters to represent every aspect of the Star Wars universe, every character possible to be playable. Also, just read what you just said "why are you advocating for a trans character?" Would it matter if she wasn't trans?

I'm not against the idea of a trans character in Star Wars, but the idea of the Kaminoans NOT deeming her a serious mental malfunction is what doesn't make sense to me.
I said "why are you advocating for a trans character" because you said Sci-fi shouldn't be compared to real life, but are also saying a trans character (something that happens in real life diversity) should be added. Can you see why those two statements seem to be somewhat in contradiction with each other?
