Option#2 occurs anytime you have the mod management set to "Advanced". Switch back to "Basic" and you'll only see red dots on mods that are able to be sliced (option #3).

So you are saying that the dot means I have the mats to slice the mod? If that were true I'd have a dot next to every mod, and I definitely don't.

Screenshots? Red dots on mine mean I have the mats to slice it. Note that even if you have the mats to slice a gold 5-dot it won’t show the red dot if it’s on a toon that isn’t G12 since 6-dot mods can only go on G12 toons. You also can’t slice mods that aren’t 5-dot.
There are two different uses for the red dot depending on the Mod "Mode" you are in:
Basic - red dot means you have the slicing materials, credits, and Gear level necessary to slice that particular mod.
Advanced - red dot means the game is recommending a different mod for that position based on its own parameters.
If you aren't seeing red dots everywhere even though you have slicing materials:
1 - it's not a 5-dot mod, only 5-dot can be sliced 2 - the mod isn't level 15, only level 15 can be sliced 3 - the character isn't G12 and you're trying to slice to 6E 4 - you don't have enough credits to pay for the slice 5 - you're in the wrong mode
As an example:
Here's my Kylo in basic mode - no red dots. However; I have all the slicing material necessary to go to 6E on any of the gold mods. But don't have 200k credits.
Here's the same Kylo in advanced mode - bunch of red dots. However; I'm running the sets the game recommends - Offence x4, Tenacity x2. It just wants different primaries and secondaries. No thanks.

As CamaroAMF said 5 dot gold mods on non-gear12 characters and non-5 dot mods will not have a red dot by them as they can't be sliced.
But also, as Vendi said, check you are not on the "basic" mod view when you click through on the "manage" button under the mod loadout in the character screen. If you are in basic mode the red dot has nothing to do with slicing, it instead indicates that the in game recommendation has a different mod suggestion to what is currently equipped.

My Jango above has no in game mod suggestions. Unless its saying that I need to farm a different mod (ie that mod is not optimal)?? I've seen it where I click on a mod and it offers to change to another mod.
Alright, I've re-read the original Developers Post about Mods 2.0, and to avoid confusion in my own posts, it is the other way. I just viewed the old way as basic. So I've reposted my two longer post with everything corrected.
