I don't think it'd be the Phantom. Keep in mind that most ships have pilots, and we don't have anything for the Phantom that would stay in theme with its origins (lore isn't a top priority for CG, but deviating too far will upset too many people).
I can't see the Sith Fighter being updated to look like the Supremacy-Class, because they are two completely different ships. I can, however, see a Supremacy-Class Starfighter piloted by the Sith Empire Trooper. The goal also isn't to keep it in line with SWTOR aesthetic; the Leviathan is a prime example of this, as it isn't from that era (as it predates it). I can definitely see the transport being an option, but that would definitely require Sith Empire Trooper.
We have a tank in the Extinction Bomber, and Malgus's Fury is a Support ship. Sith Fighter is an attacker, so I imagine we will see 2 more attackers.
-Supremacy-Class is where my money is at. Sith Empire Trooper would make a good pilot imo.
-More of a long shot, but Bastila Shan (Fallen) did have a ship in KOTOR. A G-Type Light Shuttle.
I can definitely see Bastila getting a ship, as Darth Revan is the pilot of the Flagship.
