No, you do make it up if you clear the whole territory. I'm sure this was all unintended, given that hiddenspring was asking for info to identify the problem on Reddit, but it remains true that if both sides clear the map they'll tie. Don't forget to take into account the points for clearing the whole region, which is on top of the points for clearing each individual team.
