I don't think anyone has said Plagueis is non-canon, he was specifically mentioned by Palpatine in Episode III, but there is no canonical representation of him, so in order to place him in the game the developers would have to design and obtain approval on an official model of him with Disney and Lucasfilm. It would be more trouble than it was worth, most likely.
