I think currently the best strategy for ships is to level up your darkside high enough to unlock the zetas mat challenge and then pour everything into lightside after.
I am in a newer shard and can finish top ten with my Tarkin lead and buffed up dark side ships but I can't take part in the final ship phase of territory battles because my light side ships are too weak to unlock a 6* capital ship.
