If I remember correctly (which may be wrong), you're suppose to upgrade it to Auto-Fill BEFORE you put food in it. After that, I think you unlock the options to turn on how often it fills up. You then put the food in last.
If you only have one pet, it takes a good while before you have to refill the Auto Feeder. The Auto-Fill option is just there to make sure the bowl isn't empty as long as there is food in the tank. Two pets can eat out of the same bowl (unless that broke too), which can speed things along if you want to see if it works properly.
