@Pirategirl952: That has been a problem for a while. Try if restarting the game gets him back if not, the only suggestion I have is the recover wandering toddlers or recover missing sims option on the Overwatch mod (make sure to get the newest version). I'm not even sure if it helps though.
@Rubysim: Did you never have mods or did you remove those as well ? Did you delete your cache files ? You could try the resetting to factory settings without reinstalling method linked on the first page. What problem did you have with the LTR ?

@Simsgirl1707: Remove the backup part from that save. It won't be the last game you saved but at least not all is gone.
@retrobones: Sounds like your user data has been restored to factory setting. Search your disk for the name of the world you are missing and see if you by accident moved the folder. A new folder is created if the game doens't find one, leaving you in a vanilla state.
@caturae: The sneaking seems a widely spread problem. I may need to move it from existing problems to the second post. It's the same source as the running bug. Buzzler has a fix that probably fixes this issue as well. It's linked in the existing problems post. Moving out and in might also help. I'll add you to the boarding school problems.
Did the clock stopping just start or did you have it before. I'm unsure about 5:59. It might be connected to MC if if just startet.
@ebevan91: Do you have any mods or cc in your game ? If so, remove then and delete your cache files.

@inclement: Seems that traveling is resetting a lot then. I'll add.
@legosim12: What mods do you have ? Some of them can't simply be removed (*note to self: Write that blog post*), you might have screwed something up. Try if ErrorTrap (another Twallan Mod) can save anything. Make sure you have the current version.

@Rrrjtl1: Remove all your patterns to see if they cause the issue. It's a tedious work but it seems you need to go hunting what causing this. With sims3pack it's even worse but I suggest us use the following method:
- Move your folder DCCache to your desktop and rename it to something that you know this was all installed (this will rid you of all your sims3pack dl)
- Install about have of your cc and check back in the game. If it's gone you know, the bad one is in the other half. If not you will need to look in that half.
- Move your folder DCCache to your desktop again and rename it to something that you know it was this state.
- If it was ok before, install the other half and see if you have the issue. If you do, you can keep splitting the cc you install in half until you have the guilty party. If it doesn't it might have something to do with the amount of cc your installing.
- If it wasn't ok, split the half you tested before in half and go from there. Keep splitting until you find the guilty party. You might need to check the other halfs anyway in case there are more then one cc that doesn't work anymore.
- It's probably best to group them by type.
I hope you understand what I'm trying to explain.

For testing purposes it might be a good idea to reset your user data to factory settings for a while. Just to see if you encounter all this bugs again (this has nothing to do with having cc or not).
