So I personally don't know about breeding with a horse owned by another household but the way I would do it is to go to Manage Households and then find the other Household with the horse I wanted to breed my horse with. I'd move their horse to my current household, breed the horses and then transfer the horse back to their original household after a successful arrival of a foal/pregnancy. If your horse is a mare I don't know if you could visit another horse and breed while visiting by using the same "Encourage to ..." socialisation but you could try that first. You can definitely do it through adding the horse to your household for a while though, that would be my approach to it. It's actually sometimes done in real life too with some animal breeding you'd get one prospective parent to stay.
I'd do the same thing for your toddler. Find their household and move them over the household of the surviving parent, I'd do that soon or the game may cull the toddler if it treats them as a lone household member as toddlers cannot be in a solo household. You can use the filter in Manage Households to find Sims Not Currently in World. I haven't used Ask to Join Household on a toddler so I can't actually say if that would be an option. I'd use Manage Households.
As for the appearance of Sim offspring, it's hit and miss. I use CAS to edit their looks for a more familial resemblance. I find older children do look like family but not young children. I'd edit their appearance once they've aged up from baby because you can't edit a baby. I'd wait till toddler or child. If you are creating them in CAS you can do it straight away or you can do it via the mirror or closet/drawers if they are born in game.
For your glitched palomino. If it happens again it would help to take an image of it so we can get an idea if what's happening and see if any other players are affected. Are you using Mods or CC at all?

Hi! Thanks so much! I haven't done it all, but I did try to Manage Households to find my toddler. She isn't in any of the other households and not in the "not in the world" photos either! I have put her to bed at my house, and between 9 and 10 she wakes up and disappears with the comment "I better go" type thing. I hope she grows old enough to save her!!
And my weird horse! I did take some pics of my tv (dumb!) and I am glad I at least did that! I will attach. I hope someone has seen this before! The last pic is her real color when it is zoomed out a bit. Not artwork, but very cool! So now, although she is normal, I am attached to her!
