While I can't explain exactly why your male got pregnant when the female was abducted, the way the game works is that females can't get pregnant from alien abduction unless you are using mods that allow it. Males can though. Since you're not playing with mods, then only males can get pregnant.
One thing about your description makes me think the male might have been abducted sooner though. That weird tummy ache moodlet doesn't usually show for a day or so after the abduction so my guess is your male got abducted earlier, had the abduction moodlets, and the moodlets wore off before you noticed. For regular pregnancies, that's the way the moodlets work for the females too, they don't show up for about a day or so etiher.
I've had sims get abducted when I was not playing them. I used the Landgraab lot for another household to travel to on their way to the Grotto. Between the time I arrived and could get my sims to the entrance to the Grotto, Geoff was abducted. I didn't pay much attention to it at the time. The next time I traveled to that lot, I noticed that there was a baby. When I checked, Geoff had had an alien baby boy. So, it does happen.
As far as your male not getting the milestone, that happens with a lot of them I've noticed. I've had sims of all ages do things that they didn't get the milestone for. So, imo, the milestone system is buggy at best.
