@Vaughanieee Ok. If you've unlocked the second security door, you need to go down the stairs to the 3rd basement level and unlock the door to the mother plant's room. When that door unlocks and you can see the mother plant, then the milestone to proceed to the lowest level should complete and you can proceed with the story.
The third basement is where I meet the problem, instead of being able to walk through the lab with the several plants it to the 3rd door the corridor leading up to it is blocked by a door that can’t be opened.
I’m pretty sure there’s no way to reverse this as I’ve tried starting the story again with the same sim but all doorways are replaced with ones that can’t be opened still.
@Vaughanieee Don't you get the Use Keycard option when you click on the door?
Down the stairs and through the room with the plants in display cabinets. Also a laptop that you can use is on one end. Near where you enter the room is a chemistry analyzer. At one end there is a corridor with a security door that should give you an option to the use the keycard. That is one where the mother plant is behind.
I will have to start my game to check but I don't recall any other doors on the 3rd level.
It’s not a key card door, it’s a base game door that’s placed where the arches normally are. I wish I had a screenshot to show you.

@Vaughanieee Give me a while to get back to you. Probably be a few hours. I'm going into my game to take a close look at what is there. I usually play with walls down in the lab so I may not have seen what is supposed to be there. Atm, I am playing a household that is working through the SV aspiration and will be sending them through the lab in a game day or so.
As far as I know, that lot is not editable at all even with the normal cheat (I tried before) so I really wonder what has happened in your game if the game has replaced an arch with a door.
So give me a bit and I will get back to you on what I find.
