The only way I can figure it is that primary colors (red/blue/yellow) are dominant genes, while secondary colors (green/orange/purple) are recessive genes. Eventually breeding with humans reduces the rate of children coming out as a secondary color, and switch to the dominant gene of primary colors.

I have a few aliens in my family tree (Young, in my bio) whose pollinator is blue. Both of her original kids (both blue) are married, one to a human, one to another alien, this one green. The one that married a human has three kids that are all blue skinned. The one that married an alien also has three blue-skinned kids. I chose an alien of a different color because I had hoped their offspring might end up with something other than blue skin, but no luck. I did, however, have a set of alien twins born to another sim in the family tree. They ended up with purple skin, but unfortunately, I didn't keep them as they didn't fit the storyline.
One of my hybrid aliens is currently dating another hybrid, who is purple-skinned. I plan for them to get married and have kids eventually, so I'm hoping their children won't all have blue skin.
