I have a friend who wrote a great tutorial on this: https://mds-reblogs.tumblr.com/post/175314125596/how-to-set-up-an-interesting-save#notes I hope you find it useful. It's a little old so the club perks mod is no longer necessary, as you can use MCCC for that now.
As for me, I have a "temporary" base save. I deleted all the premades, replaced all the lots I had ready at the time and left everything else as it was. Next, I added an entire new population. Then I set skills, jobs, clubs and relationships for them (with the help of cheats and MCCC). I also found teleporter is a useful mod when setting relationships as it allows you to immediately summon any sim in game.
Whenever a new pack releases or I have new builds ready, I update my template save.
Something to keep in mind though, if you plan on using MCCC for story progression, don't add Sims you feel attached to as townies in your base save. I did that (didn't have enough sims at the time) and it's weird.
One day, once I've rebuilt all the lots in game, I'll make an actual base save where I've created everything.
