It's not been much different than having them in houses for me. I usually just have the owners take the dogs for a walk and have them do their business when the need arises. But I've never had puppy in an apartment, only adult dogs. If your sim won't carry the puppy back up, I think you can just call for them and they'll come up.
d'oh. I didn't even think to try calling him back upstairs! whoops. I aged him up so her two dogs are pretty manageable now despite her small apartment. luckily I've got a mod that lets them leave to a rabbithole for their walks and come back with their business complete. it's not so bad now since they're adults. I can't imagine trying to raise a whole litter in here, it'd be a nightmare I think.
