Sorry to burst your bubble but there is no logical reason to add magical eyes and facial markings. Most magic users in pop culture look like a normal human till they avaperate.
Many do, but many do not. I give you Raistlin Majere from D&D's Dragonlance setting, with his glowing hourglass eyes and golden skin.

So, yes, you've got magic users who look like everyday people, but you've also got some that clearly look abnormal through their attainment of magical aptitude. The aforementioned character's appearance was the result of magical trauma caused by the testing at the hand of the local wizard's council. It would have been cool if we would have had the option to have some otherworldly eyes too.
