The annoying part is that every small business has to be owned. You can't set them up like retail stores (get to work) or restaurants. If you want to sell items, you can't restock them. For this reason I prefer retail stores if I just want my sims to visit a shop. The small businesses are very useful for custom made community lots.
#2. Build two houses or two stories?
What ever you prefer. Some simmers like to keep everything on one floor because it's easier to manage, some don't mind stairs.
#3. Tagging the rooms?
I like to keep the business rooms in a separate zone from the private rooms. I don't like customers to wander through the house so I first set everything to private and then 'unlock' rooms for visitors. Just make sure they have everything they need. My first shop didn't have visitor toilets and it was a mess.
#4. Is there a way to set an object not for sale?
If you click on the sales surface you should be able to set it so objects on that particular surface aren't for sale.
