#1. Charging customers
I only charge an entrance fee for particular businesses - if I want mainly retail then I don't have an entrance fee because that seems weird to me to charge sims to come in and buy stuff. If it's a business where I want people to stay a long time with lots of different activities or they are likely to stay a long time I will charge hourly. If it was something like a cinema or a spa I might just charge once (of course, with a spa you can charge extra for massages etc). I guess I try to make this similar to real life and think how we would be charged for something.
#2. Build two houses or two stories?
I like to build two or more stories if my sims can afford it so that they are living above the business rather than 'in' it.
#3. Tagging the rooms?
I tag all rooms private and then just go back and tag to business the ones I want to give access to, including any 'outdoor' buildings such as a greenhouse or shed. If I have a garden area I want to keep them out of I will fence it off and lock the gate.

#5. How to avoid "eat until you drop"?
I will be interested to see answers on this - the only business I had any kind of food with was a cinema and the sims all ate and ate and ate the popcorn and never watched any movies so I ended up removing the 'eat popcorn' activity, which was a shame.
