Perhaps by jogging with their owners or simply running about?
If there's one thing that I learned with this entry of the series, never assume anything. I've saved myself a lot of disappointment that way.
That's why I ask questions of those who already have the game. It helps a lot.

Well I'll give that to you lol the developers overlook many things and there are many missed opportunities here and there, so it's perfectly possible that the agility course will have no effect at all in pets' fitness levels. But in any event, even if that was the case, it shouldn't be too hard for them to add in a patch. The important thing is that pets have fitness sliders (i would have been sooo mad otherwise!) so it shouldn't be too hard for them to alter an object's properties so that it has an effect on pet's fitness (it's pretty basic programming).
