Even in TSM is totally optional to go in any of churches and many of quests have nothing to do with then. I dont see your reasoning here. The only restrictive thing is not let devs build something to other players because YOU would not want it. Just dont put the freaking building in your city!

If you choose to place the buildings in TSM and choose to play the Peteran or Jacoben priest, you have to accept these fully worked-out religions that come with them. I think that works very well for TSM, and I like the way both of the religions are designed, but I do not think the same setup would be good for the Sims series. So that's why I said no to the original suggestion. I'm sorry if I wasn't clear to what I was saying no.
As I'm sure you can see in what I wrote next, I am certainly open to a more customizable system, such as that Cinderellimouse suggested. I'm not sure I would use it to create religions, but it still sounds like something that would make the sims a better, more flexible game, and others could have fun creating religions that were just right for them and their game.
