Thank you for your suggestions.

When I tried the old mods, I had just copied and pasted my existing subfolders over. To test your theory, I'm going to manually create a brand-new subfolder now and move some of those 'invisible' package files into it to see if the game indexes them differently. I'll report back with the results.
