You have built a room on the first floor. If you do not want to have it there, delete these four walls and this door. Use the hammer tool to delete these walls. The roof will be left without a hole.
If you want to have this room on the first floor you have to cover the whole first floor with a roof. Go up one level and you can do it. 

Those bright pieces that you can see on the roof, there are probably parts of another roof that is underneath. Get some roof off and see what's underneath
