Appos unique "Vader's Fist" says under Coruscant Commander that "This character can't be defeated if there is an active ally Lord Vader". However looking through my latest 3v3 gac history I found that SLKR was able to kill Appo, and leave LV alive.

This is working as intended, since Appo's unique ability "Vader's Fist" states "and there are no enemy Galactic Legends". In both of your battles there was an enemy Galactic Legend present, which negates the gain of "Coruscant Commander" for Appo.
